Mac Mini 2006 Can I upgrade the operating system so I can use my 5th generation IPod Shuffle?

I think you mean the newest 4TH generation iPod shuffle, in which case, yes, your Mac mini can support Mac OS X 10.5.8, which is the bare minimum to support that iPod.
If you're running 10.4, just make sure you have at least 1GB of RAM and 5GB of free storage space and you can order and install 10.6 Snow Leopard here online (yes, you can jump 10.5).
I recommend jumping because Apple no longer sells 10.5 and buying it elsewhere can be expensive (even just as--if not more--expensive than expanding your memory if necessary and ordering 10.6, instead)
P.S. check your memory amount by clicking the Apple logo in the top left of your Mac menu bar and selecting About This Mac.
